A better view of the strange modulation using high-resolution (10 ms samples) phase plot. This is from 100 Hz TSC (LAN port) data taken in parallel with 1 Hz (serial port) data.

So it looks like the noise floor might be about 5×10-15. That's low enough I need to check how much of the noise is actually the reference (a Sigma Tau maser). Time to start a 3 maser run, I guess.
